Mystery Boxes are drop crates released by Mr. Qi. The player will see a cutscene with Mr. Qi and will be informed by a pop up that they are finally unlocked.
They can be opened by the Blacksmith. (Notably, they cannot be opened using a Geode Crusher.) They can be earned by digging up Artifact Spots, through Fishing Treasure Chests, by Mining, as a reward from the Trout Derby and SquidFest festivals, and more. There is also a rare golden variant with a different (and more valuable) loot table.
